Are you saying that if you respond to an article with no References
header line that your news reader will add "Re: ", but if you respond
to a news article with a Reference header line it will not, where the
Subject header line is the same in the two source articles? What
reader is that?

I read his message as asking which software adds "Re: " when he
replies to an article whose subject does not already begin with "Re:
"; I did not read it as asking about any dependency on the presence or
absence of References.
